Text Recognition without destroying a document

I tried to use text recognition on a document and Acrobat took all of the comments and put them wherever it felt the need instead of leaving them in their original location.  This made the document unusable and pointless.  For some reason Acrobat is taking the text boxes and placing them sideways and to the right side of the document instead of leaving them pointing to the picture of the issue noted.  I'm also afraid that if someone opens a document with this program it is going to do this and ruin previous files.  If anyone knows how to lock down the comments to prevent the program from editing them please let me know.
