Why 2048x1536? How are you viewing the EPUB?
That's retina screen iPad dimensions.
I opening up the ePub with ecancrusher to try and manually fix this exporting issue.
Looks like it is a flaw in indesign. I noticed it is not happening when an box is a text box. Only when you put a separate text box over another coloured box.
You didn't answer the main question. How are you viewing this EPUB?
And forget the iPad retina thing. Try 1024x768.
Well I'm not viewing it yet. I'm trying to get it exported correctly. It will be on iOS eventually.
It's not the viewing which is the issue. Nor is it the dimensions. It's the fact it is exporting boxes as PNG images beyond the dimensions of the canvas.

I don't think you're understanding the problem I have. It works perfectly fine when viewing it on iPad or Adobe Digital. The problem is submission.
I cannot submit the ePub to iTunes, because there are objects in it that are beyond the 4,000,000 pixel limit. And this shouldn't be happening. But Indesign appears to have a bug where in the export process, it exports some objects as PNGs with extreme dimensions well beyond the dimensions they are actually built at. I can open up the ePub and see these big objects and try and resize them manually at the correct dimensions, but this causes problems of its own.
I was hoping it might be a weird setting, but the more I look into it, the more it appears to be a bug in Indesign exporting system. It cannot seem to handle boxes behind text, or text boxes with more than one columns.
Again, try setting the document size to 1024x768. You may be running into a scaling issue based on the 2048x1356 size which is totally unnecessary and will give you no noticeable improvement.
