Not only should a modern printer be able to print from PDF, I would expect them to prefer it.
Ah, there's the rub. We have an in-house print shop with a 2 color press. If we have art that is over that, they have to run it through twice. If I convert to pdfs, their plate maker reads it as 4 color.
There is something seriously wrong with this workflow. Are you taking about spot colors or process?
Process color is going to generate 4 plates from ID or PDF, so if the platemaker is doing something different it's the way it's being handled. If you are converting spots to process when making the PDF, that's you making a mistake.
Most of what we print is in 100% black. Occasionally I will need to add another color, but I will use a spot so that the print shop has 2 plates to print: the black and one spot. On the occasions I send art out-of-house, I export to a pdf. Both the in-house printer and the out-of-house printers tell me the pdfs are process black. I choose High Quality Print, and there isn't an option that I can see to change the black to 100% black.
Even High Quality Print should be leaving colors unchanged.
Are you sure they mean 4-color rich black when they say "process" black, or that's just the name of the plate?
