The path to my build folder is (relative to repository root):
There resides the `config.xml` and also a `index.html` file and all other assets need for PhoneGap. Files outside this directory are working (source) files.
PhoneGap Build seems to be able to find the configuration file, but just puts everything in the apk (including my nbproject folder) .
So how do I convince PGB to use a different folder? Or what folders (other then just the root folder of my repository) can I use?
PS: Right now I'm using cli-6.3.0. Wanted to use cli-6.0.0 or PG 3.4, but it inisited on using inAppBrowser and failed... I mention this because I know PG 3.x correctly found my build folder (the folder was named "app" for that application) and only included that folder in apk.

There shouldn't be any. Neither directories nor files.
If you really need those files, then put them into a directory within your application root, and exclude them from being included in the app using a .pgbomit file.
Your PGB application (index.html and config.xml) should reside in the root of your uploaded package, or in a www/ subdirectory. Any other locations may cause unexpected behaviour.
