Our advertising department is creating advertising layout in InDesign and they layer the pictures to accomodate for the different product zone. They run the export to PDF using PDFX-1a2001 standard. We've tried using compatibility setting with Acrobat 4 as well as Acrobat 9/8 but it is still taking about 30 to 45 minutes for this to be fully converted over for 4 page advertising file from InDesign.
Is this normal for 4 pages to be converted to PDF taking this long?

No, which could mean the problem is on the system, or in the file. Try a Save As to a new name to remove old change data, and if that doesn't help, try a trip through IDML (see Remove minor corruption by exporting ).
If that still doesn't help, see Adobe Community: File Crashing on Output - printing/PDF/other for hints on tracking down a single problem object, and if that fails, you need to start looking at software conflicts.
