This is definitely possible, although I haven't seen it done with CH yet. HTML5 does video embeds, so you could call on different videos to play when certain things are pressed. Basically I think it would involve outputting several shorter mp4 files and loading them up via code.
Adobe Animate now works with HTML5 as well (as opposed to needing Flash player installed), so that's probably worth checking out as well - if you knew what you were doing, you could do the whole project in there. Another option would be doing the whole thing in YouTube with clickable annotations, but that won't work on mobile.
Yes, I've been thinking to create different videos for the different performances and integrate them with HTML5.
But I wanted to ask how others do it ;-)
And I wonder whether a video is in the correct format for this. Ad example on mobile devices videos can not start automatically ...

Currently there is no direct workflow between Animate and CH.
Video should work - there are a TON of "eLearning" resources out there that do this exact same sort of thing (in fact, one company is even starting to make Character Animator puppets for eLearning). I bet if you search more for eLearning examples, you'll find something similar to what you're trying to do, and can dig into the source code to see how they did it.
