LR won't and doesn't combine images.
Make sure you don't have a filter set to show only the JPG images.
With one of the images selected go over to the Develop module and check the history of the image. Do you see a convert to B&W in the history?
In the basic section in the develop module is the Black & White entry near the top right in white and Color kind of grayed out?

There is no B/W develop setting in the history of these files.
the HSL B&W and Color entries were all greyed out.
So here is a bit more information. The images were shot on a Fujifilm X100T. The camera was set to shoot RAW plus JPG with the film simulation set to black and white. Upon import both the RAF and JPG previews were available in LIghtroom with the RAF ones showing up in color and the JPG ones showing up in black and white. But today only the RAF files are present, but the preview is in black and white.
I ended up going to the Camera Calibration in the Develop module and selecting the PROVIA/STANDARD calibration which make the RAF previews once again show up in color. But I cant find the JPG files anywhere.
Odd as I have done this in the past and never had anything like this happen before.
In the preferences there is an option to Treat JPG's next to RAW as a separate file. Is that option checked?
Yes it is checked. Im going to shoot some more on the Fuji tomorrow and see how Lightroom deals with this batch of images. Thanks!
Do you know what folder these images got stored in? If not then right click on one of them and select Show In Explorer/Finder (Windows/Mac) and see if the JPG images are there. If they aren't then you deleted them.
In response 3 it says under preferences there is an option to treat Jpeg next to Raw as a separate file and is that option checked. I'm shooting in Raw/Jpeg both but only the Raw images load in Lightroom. Jpeg are nowhere to be found. Where is this option at? I can't find "preferences" or anything similar anywhere. Using LR CC 2015.
I had a similar problem in that I was shooting in both Raw and Jpeg together. (Raw/Jpeg) When I loaded the pics in Lightroom, only the Raw images were saved, no Jpegs. In the Canon forum I was told to check this same box and it fixed the problem.
After placing a tick in the option to : Treat JPEG files next to raw files as separate photos", You now need to shutdown Lightroom, Restart Lightroom, right-click on the folder that is showing the Raw photos, and choose "Synchronize folder...".
This will Import all the JPG files that sit beside their 'companion' Raw files in the folder, and show both Raw+JPG in the catalog library.
