I came here looking for the same solution, I need to add an embedded framework to my project. You should be able to find the .xcodeproj in ./platforms/ios from your project folder at least though. I am trying to figure out a way to make my .xcodeproj build with the customized settings repeatable so it can build just starting from the cordova config.xml.
What do you mean version 0.3.5? PhoneGap CLI is at 6.3.3, and cordova-ios is at 4.2.1.
As to embedding a binary/adding a framework, I would suggest creating a custom plugin. Docs: Plugin Development Guide - Apache Cordova

Thanks for your replies! I found a way to access the xcodeproj yesterday and add the binary manually but it never build successfully. I did find this post: ios - Custom Cordova Plugin: Add framework to "Embedded Binaries" - Stack Overflow and a member of my team will be developing a custom solution. However, I believe this should be a native function of Cordova/Phonegap and custom development shouldn't be necessary. I have read countless posts, questions, and articles about the need for this functionality. Just some feedback.
