Within InDesign CC 2015 preferences is a section called File Handling. The bottom-most checkbox says "Hide New Layers When Updating or Relinking."
I have no idea what that means or why I might like to turn it on. Under what circumstances would that be useful?

It applies to placed Illustrator or InDesign files. If you place such a file, and subsequently add a layer to that file, it throws off the appearance of the placed image. Described (briefly) by Mike Rankin here:
