If the puppet is selected, is "render as image" checked on the right? That should rasterize it and bring over any effects.
Also, in the past I've found sometimes Illustrator sync works better if I rename the generic <path> <shape> etc. names that the AI file will assign to lines and polygons.

Thanks - I tried with an old AI file I'd done this with before in CH Preview 3 and found Preview 4 does the same thing. It only applied the bevel FX to the head! Weird.
Anyhow I scaled back my ambition a bit and then I found a work around by exporting them to PSDs which seemed to work ok. So I'm good I think but thanks for taking the time. Curious to know what the issue was with the AI files though.

Okay congrats, you found a bug! Going to file it now. Right now the workaround inside Illustrator would be to select everything and go to Object > Expand Appearance, which should bake the extrusions into the artwork itself.
