After I scanned several documents when I opened the file it was upside down. I know you can go to view to rotate it rightside up. However is there a way when I rotate it right side up that I can save it that way so every time I open it would be right side up? Or is the other option to re-scan it?

If you have Adobe Acrobat (not the free Reader), you can permanently rotate pages. The only method that is constant across all recent versions of Acrobat is to bring up the page rotation dialog by right-clicking on a page in the page thumbnail pane and select to "Rotate Pages". There are other ways via the menus/tools, but they depend on which version of Acrobat you are running.
