I work for a legal firm and most of the documents uploaded to convert to PDF will be highly confidential.
what are the risks in using this service? In the modern age of cybercrime I am concerned this information can be accessable? where are the files actually stored when the conversion takes place?

Review your company's security policy in the light of this. It is not likely that it is permissible. Adobe's Acrobat Pro runs with local files.
