I am still pretty new to after effects and am just practicing making different things.
I want to make a 3d plane with a water-like ripple moving on top.
Please see video. As you see, the shape is on a 3-dimensional plane but the effect,
which is on an adjustment layer is not. I tried changing the adjustment layer to 3D
and aligning it to the shape but the ripple still doesn't look like it's "sitting on top."
In other words, the ripple would be ovular instead of circular and it would look
seamless with the 3d plane.

Adjustment layer? That's Photoshop thinking. Apply the effect directly to a layer.
And when you make the layer 3D, you will see a flat picture of a ripple. Think of a photograph of a ripple on water. No perspective changes of the ripple as you move the picture.
To create a genuine 3D ripple in AE you will need a plug-in like Freeform Pro and feed it with a displacement map. Everything else has already been covered by Dave.
