Merging Webhelp Projects

When merging two webhelp projects (in version 7), the subtopic is opening in a new window and the indexes are not merged. I looked it up in the help and there is a note at the bottom that says: "Merging WebHelp/FlashHelp projects with a pure HTML master project or Section 508 compliant WebHelp/FlashHelp causes the subprojects to be available only from the TOC. Subprojects will appear as a book in the TOC. Sub-project TOC books will open the subproject in a new browser window." That is exactly what I don't want to happen! I was able to do it in other versions easily. What other options do I have? All the options on the Navigation Pane Preferred Format tab includes PureHTML. Any advice will be great!
