Which version of InDesign and OS?
InDesign CC 2017.1 220.127.116.11
Might be worth first of all resetting your InDesign Preferences to see if that makes any difference:
Close InDesign. Then hold down Ctrl + Alt + Shift (Windows) or Cmd + Ctrl + Opt + Shift (Mac), and relaunch InDesign. Respond in the affirmative to the dialog asking if you really want to replace the preferences.
When I removed Indesign that is one of the questions it asks, however also did the mach up of the keys and removed the preferences, issue is still there.
You "removed InDesign", do you mean you uninstalled InDesign, if so, this is the correct way:
You uninstall InDesign, using the drop-down in the Creative Cloud app (the cog icon) – see the screen shot below, then run Adobe Cleaner Use the Creative Cloud Cleaner Tool to solve installation problems before reinstalling InDesign.

Actually, you are much out of date. The latest appears to be 10.12.5. But I am not recommending that you upgrade to Sierra, this seems to bring a lot more problems than solutions.
However as I mentioned in the post,
They did recommend updating to Sierra but that I am reluctant to do as I have other software that relies on 10.11.6

will try an update to El sierra, at least to rule out the issue. Will keep you posted.
Reluctantly its not happening in Sierra. At least on initial tests. Previously it was an issue that got progressively worse.
Although a good thing as it may not be hardware issue. However I still need to stay on El Capitan. What I shall try and do is go back to the initial versions of OS X 10.11 and then upgrade till it happens. Or it could all be part of a clean install.
