Not sure what do you mean by "remotely on the phone via usb". If you build and install the app with the phone connected you can debug it in chrome by typing chrome://inspect. That will show your connected devices and a list of apps/websites that you can debug.
This is how you debug a installed app. but I want to do the same with when building and testing the app in the 'phonegap developer app.' I just found a old tool named 'weinre.' that does the job and uses a very old version of the 'Chrome Developer Tools' - think it's 10 years old. I was wondering if this functionality couldn't be integrated in the phonegap developer app so the modern CDT could be used.

Instead of using the Phonegap developer app from the stores you can clone the repo and build/install the app

Then you will be able to access to the developer tools as it's a Phonegap app
Ok, works like a charm. Best of both worlds(chrome-dev and Cordova-dev) combined.
