This is a REALLY wild guess,
but under diskutils try to do a disk repair. You might not have the correct permissions to access these files..
again.. really wild guess,
here flexbuilder 3 works just fine. (OSX leopard)
I also had no problems getting it to work on my OSX Leopard machine. I did have to un-install all previous versions first. It wouldn't work for me because I had 2 installed as well. So I had to remove both, then install 3 again.
I tried disk utilities, but although it fixed a few things, it didn't allow me to run Flex Builder. Honestly, I've never had this problem with any other mac os x application. I'm throughly confused. I can't even run the uninstaller...
You could try the following:
1. Re-download the Flex Builder 3 installer if you download it online.
2. Manually delete the "Adobe Flex Builder 3" folder under /Applications, restart (may not be necessary) and then reinstall Flex Builder 3.
