Workflow with audio from different sources

I'm curious how people handle rough cut editting workflow with audio from different services?  I have a portable audio recorder and DSLR video. I was looking at using Prelude to better manage my footage from two days of shooting. My question is, how do I best handle the external audio?

Should I edit the rough cut footage from out of camera as is and then after I have it pretty well complete, create a finished master original with the external audio and then do a media switch like I would with doing a proxy edit or sorts?

OR

Should I take the time and synch audio first and then start my edit?

Just curious how some of you handle this method?
