Do IDML documents contain any embedded code or attributes that are not visible? We use an electronic file compare systems and want to make sure we won't run into any issues.

Do you mean binary data?
IDML is a container format like zip that is composed out of folders and files in a well defined structure.
The files are mainly in XML format.

"not visible" meaning any code or attributes [binary data] that are not visible by activating Show Hidden Characters.
I think I have my answer, but if you have anything else to add, feel free!

Plugins, can add all sorts of stuff that may or may not be exported to IDML. If the plugin related data is exported to IDML, the plugin needs to be present when the IDML is opened.
