Is your application server on your local machine, or on another machine? Also, are you running the SWF directly on your local machine, or viewing it through a web server? There are other security issues that can kick in if you try to run a SWF directly from your local filesystem.
Could you post the text of the security error you're getting?

Instead of finding the reason for the problem, I simply created the flex-project in my website, so I wouldn't have to move it from A to B once it was compiled.
I could then upload it without stumbling over security.
Same prob. is happening to me. I've added a crossdomain.xml in my bin folder. copied all the files inside bin folder to somewhere else in my same pc, it actually calls youtube API datas... bt the crossdomain.xml seems not working when i cange the files path to somewhere else the actual bin folder! It returs the same security error prob.!

Same problem here using the trial version of the flex builder 2 for eclipse. Is this a problem for the Trial version? I set the deploy directory to a directory under my portlet project which is war up into a portlet deployment. The portlet access the html file that is generated. The portlet shows nothing...
i don't think this prob. is for Trial periods. My com. has bought a licence for Flex. I'm using tht .. bt it still holds the issue, although i'm now using a diff. method to get the datas frm diff. servers.
