MathType eps equations contain the baseline information. Open one with a text editor and you'll see it there. You can read that with a script and make the appropriate adjustments.

We have done it and its working fine all the equation are properly aligned, and the equation around space also we have removed. Its perfect there is no manual work on this.

MathMagic reads MathType equations including MathType EPS files.
And MathMagic Pro comes with InDesign CSx plug-ins. MathMagic plug-ins have the ability to align the baseline of EPS equations automatically when inserted as inline graphics in a text box.
There is also a dialog UI to adjust the baseline manually (up to in 1/1000 pt unit) if the automatic setting should be changed for some reasons.
MathMagic Pro also offers other benefits such as duble-clicking to reedit the equation, and other productivity options.
