When you open a PDF in Illustrator it converts the PDF into its own internal representation which does not necessary reflect all the internal details of the PDF.

Thank you for pointing me that. Yes, Illustrator is not aPDF editor, but if someone knows what exactly is shown from PDF in Illustrator when View/Outline mode is activated - I could probably think about what needs to be done for my Form Xobject entries (even some additional refactoring of them into not embedded paths as they are right now in my case) to be visible/hidden in a way my customer expects.
Yes, Illustrator shows those boundaries as Clipping entries. I would be happy if Illustrator could ask me during PDF opening if I'd like them to be shown or hidden. Jus didn't find it yet. -
