Media Encoder loads the saved queue when it starts. There is no option for loading a specified saved queue.
I was able to track the queue file being saved as (in Windows XP anyway):
C:\Documents and Settings\USERNAME\Application Data\Adobe\Adobe Media Encoder\4.0\batch.xml
(replace USERNAME with the Windows user login name)
A work around to do what you want is to Save the queue, and then navigate to the folder and rename the batch.xml file to whatever you want. Then repeat for however many queues you want to save.
When you then want to load the queue, CLOSE Media Encoder, rename the queue you want to use back to batch.xml, then open Media Encoder and your queue should load.
Be aware that Media Encoder and the queue are set to operate on a copied instance of your project. So if you are wanting to edit your project and then reuse your saved queue for you exports, the queue will not look at your updated project. You will have to manually go in to the temp folder where the projects are saved and replace the temp project with your updated one. Not sure if this applies to your work flow, but thought I'd point it out.
