Did the same thing. When I play back with quicktime it's choppy as hell, but when I play back with VLC player it plays perfect.
Man just encoded a bunch of mp4's h264 (720p HD, Pal Dv, 1080) and they all are working fine. you have the newest quicktime. Maybe re-install it.
The file I tried earlier now plays fine. Not sure what was going on there quicktime might have been failing on me and then when I restarted it worked.

I have also tried converting some interlaced HDV, DV, AVCHD footages into progressive WMV, H.264, MPG videos, the rendered videos were all jumpy and choppy.
But if you keep the field order the same as the source footages, eg, HDV, AVCHD upper, DV lower, the rendered videos will be as smooth as the source footages.
I guess some problems with PPro deinterlacer.
Yeah I'd say setting the field order right would help with the overall look..........
where are you playing the encoded files, which player?
Also what is you system config?
