I know AE was used for several scenes in "The Aviator" with Leonardo DiCaprio. Adobe had a short video piece about it on the web site once.
But you're right, Avid Film Composer is probably the most used NLE for the big releases.
Premiere Pro was used to capture all the footage for Superman Returns.
The End :)
Almost every big CGI movie has used After Effects for at least a few shots. Different FX houses use many compositors and AE is another tool in the box.
The Spirit, Iron Man, Grindhouse, harry potter, Sin City, LOTR, Superman Returns, silver surfer, hulk, ec. Even the redo of the original Star Wars trilogy used AE for a few shots.
Almost every movie on Stu'd IMDB has used AE to some extent. http://www.imdb.com/name/nm0556179/filmoyear
Photoshop has been used in every CGI film ever most likely.
That said, I can't think of a major movie that was ever cut with Premiere though..... For obvious reasons. Wish Adobe grow the balls to step up to the plate.
A Premiere NLE inside of After Effects that supported 3-d models and ran 64 bit native would be an KILLER APP.
