APE 3.0: Audio defect between scenes while burning

I used DVDshrink to copy a DVD, then APE 3.0 to burn it. Shrink divides the film into 0.99 GB chunks (.VOBs), each of which I import as a scene in APE 3.0. When I burn the DVD there is a brief defect in the audio where the scenes join (it goes silent for about a second). I thought maybe it was a RAM issue (i've got 2 GB). Yet when I view the same .VOB files in Windows Media Player the defect is not present. Therefore the problem must be with APE 3.0, right? So what do I need to do?

Will converting the VOB files to DV-AVI first resolve the problem?
      Will switching to Nero9?
