InDesign can't enable commenting. That requires Acrobat.
You have security confused with activated features. Security just tels you that "if" those features are enabled, you'd be allowed to use them without a password.

We have one person with InDesign, from within which they are creating the .pdf and the reviewer with Adobe reader.
How would one or the other enable commenting?
Thanks for explaining that the security panel is a summary. So, an hour on the Adobe site still hasn't yielded an answer on how we can start marking up this document.

You would need to open the PDF in Acrobat Pro and enable it there (plus there are other tools for reviews like tracking...etc.)
