It'd be wisest to work with uncompressed footage.
Not only will AE not be forced to decompress the footage every time you display it in the timeline/composition, but you won't suffer the mistake of compressing your footage twice, resulting in unnecessary degeneration in quality.
Thanks Steve, I appreciate the fast response. I was just concerned because some of the avi's are over 300 mg.
Yeah, sadly that's one side effect of uncompressed footage.
Instead of using uncompressed .avi files, you may want to use the quicktime "animation" codec at best/full quality. It's a lossless codec that will maintain quality, but reduce file size.
