Umm, you don't. It's a fundamental principle of how AE works. AE is not an edit suite. If you're really concerned about too many layers in your main comp, then pre-compose...
More video tracks. This is actually what you want.
Unless you're just making a still image (like Photoshop), multiple layers give you control to animate each individually. (If it's just a Photoshop comp you're after, you may want to create it in Photoshop)
If you want to move ALL OF THE VIDEO TRACKS TOGETHER, you can use parenting or precompose those individual layers into a single composition.
An alternative would be to use Time Remap. That would let you keep everything on 1 layer. But it could be a huge pain to edit with, especially with 5 minutes.. Basically, you need to create a keyframe before your edit, create another where you want the edit, set the one before to HOLD, then select the one on the edit and the outpoint keyframe and drag them next to the HOLD keyframe.
I know your pain with LOTS of edits... This is one of the reasons I switched over my lipsync technique to TimeRemap based.
You need to be working in an editing program.
