Mmh, sounds more like a problem in QT itself. Does the normal MP4/ H.264 output via the Adobe Encoder function correctly? Wrong colors usually are caused by the compression doing something it shouldn't, which in turn means that at some point you must create these off-range colors first. Perhaps something with color profiles? 32bpc? Log footage (Cineon/ DPX)?
Following Todds link, Adobe does say there is a problem with quick time gamma exports in versions below 8.02 and the solution is to
Update your software with a patch.
Check on match legacy effects quick time gamma in the projects settings
Enable color management in After Effects
I have tried all three and the problem still remains.
Mylenium, the normal mp4/h.264 output has the same problem.
I have tried 8, 16, 32bpc also I have tried different color managements they all have little effect. I have even updated quicktime.
Mmh, that's more than just a little suspicious. Did you perhaps install any additional CoDecs/ CoDec packs, that may have bent your entire MPEG stuff crooked? Also, what source format are you using? Maybe you are encountering a state where the transcoders are acting up due to being used for decoding and encoding art the same time (though that's extremely unlikely from within AE based on how it handles compression in general)?
Known QuickTime Player bug. If you drag the file into a web browser it looks OK, right?
You need to get QT Player Pro ($29), open the Movie properties (Ctrl-J) and set the Video track -> Visual Settings -> Transparency to None or Straight Alpha.

I tired dragging the movie into a web browser, it did not fix it so I am assuming its not the QuickTime bug that Jonas has suggested.
I Had a Divx bundle installed, I removed it and gave it a trydidnt fix it. I was hoping!
I have tried many different source types. Avi, mpeg4s, tiff sequences. They all have the same final result.
I have after effects 7 on this computer as well and it does the same thing.
I dont know if knowing the system will help diagnose the problem.
