What's your system configuration? Processor? Operating system? RAM? Graphics card? Slow startups usually are caused by a missing system component (DLL or something) that will force programs into less powerful, more compatible modes....
I am using Windows XP 32bit with a dual Xeon 3.1. and 4 gigs of ram I have a Nvidia Quadro fx 400 256 ram grpahics card(I think this is the problem even though I made sure I have all the latest drivers).
I do a ton of 3d and my 3ds max starts up fine and my older version of AE starts up fine. Something has to be conflicting with CS3 and I somewhat thinks its the graphis card. I never thought about missing DLL.
Let me look at that, any other thoughts
A really full and fragmented disk so that CS3 is spread out in millions of chunks?

On the Mac side, I know having a zillion fonts active can slow launch time. Perhaps this is true on Windows as well?
Apart from the font issue, I would definitely look into the config of your graphics card. I'm resonably certain you are using an optimized OpenGL setting for MAX, which may be conflicting with AE's own use of these functions plus it may further hinder compatibility with the drawing of the normal UI elements of AE.
