This has nothing to do with AE "not hearing the call", so to speak. It doesn't dig into Illus config, it just sees some form of data on the clipboard that is tagged as originating from Illustrator which is unable to use (calligraphy strokes, shape stamps, bitmap images etc.). You should be able to prevent such issues by purging the clipboard before opening AE.
How do I do that ? ... sorry noob question.
Sorry, my mistake (using AI too rarely). Unfortunately Illu does not provide a purge function like AE does... Apologies for the confusion. You could however copy a simple path with no other fancies to the clipboard before launching AE. This will overwrite any previous data and should make AE think it is dealing with the simpler variety of data it understands.
