Use the Color Pass effect.
What is the color Pass effect, never even heard of it.
Will it do the job on a moving video or just stills?
Looked in the Help center and under effects panel and cannot find it.

Sorry. My bad. The effect in AE is called "Leave Color" and it's pretty straightforward to use.
"Color Pass" is in Premiere Pro.
Jeff's answer is to some degree right, but may not be good enough to accomodate the subtle colors and retain the fine structure of the eyes. You really should look into masking them out properly, which can be done quite quickly, given that the Iris is more or less plain circular. Duplicate the layer and apply circular masks. If there is a lot of motion, you may wish to use motion tracking which can be done best by creating a solid on top of the layer, applying a Circle effect and have the tracker reference the Center of the effect, then use the lyer with the circles as a track matte.
