Your OS would help. .swf is not a recommended editing format. I'd suggest converting those to conventional .mov.
Others will have better advice, hope so.

I'd prefer to use .swf because I am zooming in very close to the .swfs with my camera in AE and I'd like the lines to stay super crisp. Won't I lose that if I first convert my .swf to .mov files first?
Yes, of course. You can't expect miracles. However, I'm wondering, why you can't work with AI files or something and re-create all the animation in AE? Simple motion tweens a.k.a. item level transforms certainly don't require Flash. Otherwise I don't see it ever working. The issue you're encountering is a problem in the Flash component for PPC that never got fixed and thus will always get in the way at some point...

I can certainly understand why twinpix's first thought wasn't to reinvent the wheel.
I am working with existing Flash swfs and I'd prefer not to recreate them. I just think it's odd that After Effects crashes when it is doing something it's programmed to do.
I was hoping to find a fix or at least hear from someone who experienced the same bug, so I can rule out user error.

For what it's worth: Nobody ever programmed AE to handle SWF. SWF is just another format dependent on external programm code (which is strictly developed by the Flash team) and, forgive me for saying this, basing all your work around pre-made Flash files really doesn't strike me as an "intended use", considering how differently Flash functions and what "garbage" it may embed into the files. I'm reasonably certain that there even was an official statement somewhere that no further development effort would go into Flash for PPC, which would quite well explain dysfunctionalities that never were fixed...
