Trash the prefs and/or your "Interpretation Rules.txt" file. Either of the two may be damaged. Also clean out all media cahces/ disc caches. Sometimes damaged cahces block MediaCore and it refuses to import anything. And of course have a look at Quicktime itself. Perhaps some silly update bent your configuration...
I had this same problem. I don't know if this will work for you but I just installed the newest version of QT and it imported fine. GOOD LUCK
i had this too, on one mov out of 3 generated by smoke.
it opened in quicktime but looked heavily compressed, AE didn't like it at all. i rendered it again and it was fine.
i put it down to smoke making a corrupted file.
can you open it in quicktime?
can you have them remade?
incidentally, why do some of my paragraphs always italicize? it's really weird.

A paragraph that begins with a lowercase 'i' followed by a space is formatted as italic. Try using your Shift key.
Ah, i see. that's my dodgy typing shortcuts coming back to haunt me.
