You need to render to a codec that supports embedded alpha channels. In addition, you need to make sure that you have an appropriate alpha channel in AE, as well as making sure that you interpret your footage properly in FCP.

Painfully fundamental stuff, all covered it he manual that comes with AE.
Ae is huge. Much more humongousness than FCP even. You've got weeks and months of work to do learning how to use AE so start taking the manual to the gym with you and don't be afraid to open the online nhelp system, lame as it is. Just type in "alpha" and start cruising.
We welcome and encourage posts like yours but, honestly, it's faster and easier for you to look stuff like this up yourself. There is also a high traffic beginning AE forum at the creativecow.net.
