There was a premature link to a partial update that was posted by accident. The real, full 4.1 is now up. I would download it, and install it. You likely got just a partial update. Hope that this does not mean that you'll need to do a complete reinstall. Try the real 4.1 first.

I have the same problem! And I installed CS4 4.1.0 today. Any advise?
Also having some audio issues; audio shows fine in audiomixer but nothing plays in the speakers! Only few clips have this problem, didn't have this problem yesterday with 4.0.1 update.
I would guess that this audio issue is likely due to the source Clips, and not the 4.1 update - remember, a guess only.
In the Project Panel, Rt-click on one of the offending Clips, and choose Properties. Look for the Audio especially. What does it say? When your Play the offending Clips in the Source Monitor, do you have Audio. Alt-click on the Audio portion of the Clip, to Select it, then Dbl-click on the Audio portion of the Clip to Open that in the Source Monitor - what does the Waveform Display look like?
Make sure that you do not have Mute checked for any Tracks in the Audio Mixer. Make sure that the Audio is not By-Passed in any way.
Though Playing is totally different than editing, check the offending Source files in say WMP.
Do a Render/Replace on the Audio Clip to convert it into a discrete WAV file.
Does any of this work? What do you see, and what do you hear, if anything?
Did you happen to have attempted to install the partial 4.1 update from yesterday? What happened then?
I did new update for Adobe Media Encore and for some reason after that everything worked ok..? But I still have problem with desktop monitor window; I have monitor attached with firewire and video shows fine in there but nothing happens in desktop monitor (like in original post) I did all updates today so no I didn't try the earlier version... arghh, I thought all my troubles would go away with the new update

This is happening to me too...I reinstalled 4.0 which fixed it, then installed the latest 4.1 which broke it again.
This has pretty well been established as a bug in the 4.1 update.
