I've seen some options online to convert powerpoint presentations to Flash files and then read/manipulate them.
Now I have created a presentation tool (this tool will be opened with a projector) with Flex and would like to create an option where users can browse for a powerpoint presentation and navigate through the slides, all in the Flex app.

How about convert it on the server into PDF or something else that is compitable with Flex? Then run it in Flex.
Flex cannot connect to native applications like Powerpoint, so you will need to either manipulate the binary data of the file, and that may be tough or impossible, or you will need to communicate with some other technology on the server to actually make the changes. Not optimal, but that's the only way.
