Actually I am having the exact same issue. The application will close if I right-click dock icon and select quit ... then do it a second time. It never works on the first click, always the second time I select quit. Any help would be greatly appreciated.

I've been searching and haven't found a solution. I know I'm not the only one since the OP had the same issue. Surely someone else has run into this and knows how to fix the problem.
You have to listen the existing event for application. Try the following code it will work
Listening for the Exit event and then invoking NativeApplication.exit() is not required (unless your application is doing something specifically with Exit event handling).
I see that the original posts around this issue were last year and were against AIR 1.5....
If possible, could you please re-test your application with the recently release AIR 2 runtime (available here http://get.adobe.com/air/) and let us know if you still see the problem? And if you do, if you could share a small application that demonstrates the issue it would be extremely helpful.
You are right, but i gave a work around to solve the exit issue for adobe air 1.5.
