Yes. I used to get these options, but ever since the update......hmm....I really don't want to have to reinstall Media Encoder AND Premier.... anybody got any suggestions on how to get these options back?

IIRC, there was an installer Bug, albeit an intermittent one, that kills some of the Presets when one updates to CS4.1. Harm Millard has posted a link to either an Adobe KB article, or maybe a "patch" to correct this problem after updating. Do not have the link, but I know that he's posted it to several recent threads. If I find one, I'll link. In the meantime, a Search on "presets" and Harm Millard (More Options>People) should yield that link.

You are in for a disappointment. Unfortunately, some users have experienced that after installation of the 4.1 update, their installation was reverted to trial status and all MPEG support disappeared. Often this was caused by having used at one time the trial version or having a faulty installation. The only sound solution is to completely uninstall the Adobe suite, run the Clean Script utility 2 or even 3 times and reinstall and then apply the update again.

Crud..... The thing is... reinstalling is a pain, last night I reinstalled without running the clean script but, normally, installing Production Premium crashes my system. I tried reinstalling 6 times last night and it would crash from between checking the system and installing. Giving me the grey, restart your system now, screen. I had to boot in safe mode and install it. Now this happens when I run it and it tries to install media exporter cs4 ...
I can use the app, and export to quicktime, but alot of the other formats are missing and this dialogue box is getting pretty annoying.

That points to a general system wide instability that could very well cause all sorts of issues. You may want to wipe everything and reinstall the OS from scratch.
