I've got the exact same problem. Have you fixed it yet? Pls let me know how.
I know what fixed the problem, but I don't know why.
All I did was install OS X 10.6 Snow Leopard, and after that the issue was gone. Now maybe that just somehow shook up the program a bit and made it cleared a cache or something, but in any case, it now works perfectly for me.
That isn't really a perfect answer to the problem, but if you haven't updated yet, you have all the more reason.
Thanks for the fast reply! I experienced the same phenomena. The problem turned up in Leopard 10.5.8 and dissapeared with SL (10.6.1). However, ot of the blue it started again. Any idea where to look?
Edit: After reinstalling my whole system step by step I found the culprit: a little application called 'RightZoom' which modifies the zoom button of the active window. Excluding Illustrator in the settings of RightZoom cured this problem!! Finally!

it might be enough to exclude illustrator from the list of
applications (->see settings in rightzoom)...
