You can embed a Flex app in a web page, so the whole site does not need to be in Flex.
Probably the best thing about Flex compared to other technologies for ecommerce is being able to create a visually appealing store and ecommerce experience that would allow you to keep users onsite longer, with a greater rate to buy.
You could do it in other technologies, but you will be more productive in Flex.

I have seen some slick website developed in flex like Fuze meeting/Verizon media store etc.So I want to understand what should one think about before deciding on full flex app or an embedded app as u said.
Is the SEO still an issue with flex based apps?
SEO is definitely still an issue with Flex. Some progress has been made on this, but it still is not a good idea to create an entire site in Flex if SEO is important.
If the site will be used on mobile devices, Flex is not yet on iPhone, and in general Flex apps will render on fewer mobile devices than AJAX apps. So that may be a consideration for the short term.
