How long ago did you update to CS4.1? Did you ever have a trial version of PrPro on this machine?
There have been several cases, where CS4 reverted to the trial version, after the update to CS4.1. The trial version has no support for anything MPEG.
If this is what has happened, then an uninstall, running of Clean Script CS4 several times and a reinstall with the update to CS4.1, should get you back up and running.

Yes, I did start with the trial version which did NOT support .mts fields.

Since you did have the trial, it is very likely that you ended up accidently reverting your full installation to trial basis.
For that, the uninstall, run Clean Script CS4 a few times (I would throw in a good Registry cleaner, like CCleaner), check for any remaining Adobe folders, and then reinstall, followed by the CS4.1 update, should fix it.
