I was given some AIF files to use as audio in a CS4 AE project. When I view the Waveform there are 2 - as if I had a Stereo audio. But in the Project panel the file is described as 44.100 kHz/24 bit U/ MONO.
Why would a Mono audio file have 2 Waveforms?

There's nothing wrong. AE has behaved like this forever. Since it is limited in its audio processing abilities, these routines simply are locked into certain behaviors. For the audio waveforms this is especially true since it requires to reserve space vertically in the timeline and the drawing is by all means aimed at stereo. So it's nothing you can change, you'll just have to get used to it and keep a clear head to not get confused.
