I did a complete uninstall and reinstall and it worked for a little while. Now it doesn't work again.
have you considered Viagra? I'm sorry I couldn't help myself. I don't know the solution to your problem. I have cs3 and cs4 and neither works 100%. I never had that problem with Flash 8.

I'm seeing the same problem, on both CS4 and my trial version of CS5. I've never seen this happen on Flash 8 nor MX.
It is not due to the selections being symbols, "Break apart" doesn't apply (and is greyed out in the menu). The lasso tool works fine in selecting freehand portions of the artwork, but selecting the magic wand does not alter the lasso's behavior for me. Also, selecting the magic wand does not change the mouse pointer's image to be that of the wand, the mouse pointer remains as the lasso icon even though the wand button is depressed.
Interestingly, selecting the "polygon mode" option also does not change the mouse pointer's image, but the polygon tool option otherwise does work.
EDIT: This is using the Windows port of the application(s).
Some updates on the issue:
A) I tried uninstalling both CS4 and the CS5 trial. When doing so, within the uninstaller I checked the box to also uninstall my preferences (just in case that's where the problem resides.) I then reinstalled CS4. The issue still reproduces.
B) I just now tried booting up my old copy of Flash 8 for the first time in ages. Surprisingly, Flash 8 is also reproducing the issue now. The simple test I'm using, BTW, is to create a new document, splotch some color onto the canvas using the paintbrush, then select the magic wand tool/tool-option and click the mouse pointer within the painted splotch. Nothing happens.
C) Also, attempting to use the <Alt> key while using ANY selection tool does not result in a subtraction to the selection. Using <shift> to make an addition to a selection still works.
I didn't suspect Flash-8 would be sharing files with CS4/CS5, but these observations imply otherwise. Perhaps something in a registry key? Reinstalling the O.S. is not an option I want to consider...
Oh wait.This may just be something ridiculous on my part.
That is, I can subtract regions of a single color using the selection tool while holding down <shift>+<alt>. Which is basically all that I was looking to do.
Am I remembering wrong in thinking that this is normally meant to be done in Flash using just <alt>, rather than <alt>+<shift>? And am I remembering wrong in beleiving that the magic wand could have been used for this purpose as well, or is that tool limited to manipulating broken-down bitmaps? I've been submerged in the actionscript side of Flash for so long, that I'm rather willing to beleive that my memory of the Flash authoring tools has become faulty.
I've had the same issue on 2 different computers and on both CS3 and CS4. I
haven't seen a magic wand in Flash work in years.
