You should save the files to the application storage directory, not the application directory. You can reference the application storage directory via the File.applicationStorageDirectory property.
If you need to update application logic (code) rather than content, you should use the update mechanism to update the application to a new version.

I got the File.applicationStorageDirectory property, but the problem is that I haven't been able to put a server loaded file (loaded with the Loader class) into that directory.
It seems I am just able to move files or copy them within the app files, or save them in a directory outside with a dialog box.
May be I am just taking the long way home jeje, let's see.
Try using URLLoader or URLStream instead of Loader. Then you can have access to the bytes of the file (which you can then save to a file in the application storage directory).
