Nothing wrong with Illustrator, it is actually doing the job properly. The problem is that the "baseline" (for the warp) with lower case characters is at the bottom of the descenders - the g and j - you can see that it is level there. Your first example is all upper case - no descenders.
If you want the baseline to stay straight, you may:
1) Object>Transform>Rotate (180) or Reflect (vertically) a copy and place it so that the baselines coincide;
2) Set the opacity of the copy to 0 in the Transparency palette;
3) Group and apply Effect>Warp>Bulge.
