Inter project links displays unwanted "Show" TOC link

I am experiencing an issue with a merged help set-up with RH8 ouptut on RH Server 8. We have inter project links which are just links to the relevant HTML file in one of the other child projects. If we view the un-published output, all the links work as designed. However as soon as we publish the output to the server the links work but have the "Show" link in the top left hand corner to display the TOC (see below). This is regardless of the fact that the master TOC is already displayed. If the link is clicked, a duplicate TOC is opened in the right hand pane.
In a webhelp scenario this is normally because the incorrect topic is being referenced in the call. I'm at a loss as to why this should be with WebHelp Pro especially as it all works in the generated output. Am I missing something?
