I have found that Captivate doesnt capture many pop up windows or drop down boxes very well.
The way that I work around this is to capture screen shots of the particular pop up windows and manually add them into the recording.

This was discussed here a little while ago. There seems to be some
incompatibility between Captivate and IE7 that causes this. The workaround
is to record right up until the point where you should click to launch the
popup, then pause (or even stop and close down) Captivate before launching
the popup. You can then resume Captivate and continue recording from there.

Another tactic is to use the Print Screen button to take a manual capture in the midst of recording if you're not sure Captivate got a clear shot of the screen. This is also useful if you want to reposition a window that pops up in a weird spot before capturing it.
