Next to try might be to reboot the computer, especially if you are on Windows, then try debugging, then try profiling.

I have tried that. It does not work. Quick question! I purchased Flex Builder 3 Standard license. Then I used that to get a license for Flash Builder 4 Beta 2. Do I need to upgrade my license to Flex Builder 3 Professional to enable profiling. I think one of the differences between the two version is that the professional version has profiling, which the standard version does not.
It looks like, the Profiler doesn't work very well with Firefox. Especially, if you are debugging an application, which requires you to run the Flex Application on localhost e.g. http://localhost:8080/app.html
However, it works great with Safari web browser.

We could profiler the application successfully running on localhost:8080 using firefox browser on Mac 10.5
Can you please provide the configuration details of the machine you are using.
Also, if possible can you please provide the sample application so that we can reproduce this issue.
Here is my configuration:
Windows XP (SP3)
Flash Builder (Beta 2) Plugin integrated with Eclipse Galileo
Latest version of both Firefox and Safari.
Profiler is unable to connect, if I try to open my SWF application in Firefox. It does work if I change the default browser settings, within Eclipse (Preferences>General > Web Browser) to Safari.
Now I am also get the following error message sometimes, whenever I start profiling my SWF application:
TypeError: Error #1009: Cannot access a property or method of a null object reference.

I did a clean install of Eclipse, Flash Builder Plugin and Adobe Flash Player Debugger version. Also, profiler works in Firefox, if I create a simple App. However, it is not working for my application, which requires me to run it over localhost:8080. I can though profile my application if I run it using Safari.
